  The only downside is that, apparently, there is a VW tool used to
  align the shift linkages that goes on the shift lever, and it needs
  the shift lever to be at the stock length.

I cut about 2 inches off mine (easy Wally) and am very happy with it. I
also have a stock length copper pipe to slide over the stump for using
the adjustment tool.

Has anyone cut their shifter down?

I want to install a MOMO boot and knob and I was thinking about cutting off
about an inch from the shifter shaft to lower its height.

Any thoughts or suggestions are welcome.

i cut about 2.25" - 2.5" off of my lever.  made the shifting "feel" alot
better than the factory slop.  i had a aluminum knob to replace the stock
lever.  the lever is about the size of a Miata shifter.  with my wrist/hand
on the end of the brake lever the knob is in finger tip reach.   the only
drawback is if you need your shifter adjusted the shaft will be too short
(kinda like Wally), for the tool to work.  i have pictures but haven't
gotten them developed.

I chopped about 3 inches off with the ol' saws all, then put
some threads on the stump to screw the ball back on. I also
had to cut about 1/2" off the ball so it would fit back
on. You'll need to get a small piece of pipe to fit over
the stump as an extension if you ever want to use the VW
linkage adjustment tool. I'm very happy with the results.
I can see no reason why I would spend a couple hundred bucks
for another entire shifter, when I'm happy with my stub
:-). Mobil 1 synthetic and my shortened shifter, keeps the
02A shifting like BUTTER!.

Same here - I cut off about 1.5 inches.  no problems - love it.  I use a
momo knob on top wich dosen't require re-threading the end.

The other trick you can do is find a bolt that fits the thread, put it on, cut
it off, then remove the bolt.  It re-does the thread about as good as a tap and
die if you're cheap, like me :)

I used the stock leather knob..
The die set I had was a 1/2-20 Die Cap..

They do sell a threading nut. It looks like a nut, except it has sharp
threads to cut the thread onto the bolt part.
