To remove the snorkel (cone, et al), remove the cover from the airbox.
The cover is held on by two (I believe) spring clamps, one in the front,
one in the back. There is a small-diameter tube running off of the front
of the airbox. Just use a screw driver to loosen the worm clamp, and slide
it off. There is also a large tube running out of the top of the airbox,
to the rear (going to the MAF sensor and TB, right?). There are two more
clamps connecting this tube. Release these clamps, and the airbox cover
will come off with some pulling. The best way to get it off is to
seperate the tubes from the top first (it has a rubber gasket in it, so
some tugging may be required), then lift up and pull the cover off to the
right.

Once off, the snorkel will be in the top of the airbox cover. Removing it
is a pain. The snorkel comes out of the airbox through the large diameter
opening. Feel around the inside of the snorkel; you'll notice two
indentations on it. Use a flat head screw driver and slide in between the
airbox and the snorkel where one of the indentations are. Repeat on the
other side. You should be able to push the snorkel out the large-diameter
opening now. It requires quite a bit of force though. If that doesn't
work, try prying again (it does come out, honest).

To remove the prescreen, remove the filter from the airbox (still in the
car). Underneath, you'll find the pre-screen. Just remove the two phillips
screws, and the screen will slide up and out.

The cone in the upper half of the airbox is a little difficult to remove.  I
used two screw drivers, from the mass air side, to pry free the two locking
tabs.  You can see the locations of these tabs by the sink marks on the inside
surface of the cone.  On my airbox, I needed to deform the cone slightly to free
the lock tabs.  Once the tabs were released I used a "quick grip clamp" to help
remove the cone.  I place one end of the clamp on the cone and the other on the
outside of the airbox then just keep sqeezing the clamp until the cone comes
out.  When I did the airbox mods, I left the cone alone, and couldn't feel any
difference even without the pre-screen, but a noticable difference was felt when
I removed the cone.  Hope this helps.

   Ok, for anyone out there who has yet to remove the cone from your airbox
(maybe a few new owners, like myself), I figured out a very easy way to do
it, with very little elbow grease, grunting, groaning, cursing, swearing,
etc involved.   Unfortunately I figured this out AFTER a lot of grunting
groaning, cursing swearing, etc.

  What you do is this, follow the instructions from the archive
(http://www.servtech.com/~mclehr/vr6-box.html) on how to remove the top of
the airbox and locate the tabs that keep the cone in.  Use a slotted
screwdriver to pry up the tabs (as in archives)...but here's where it
changes.  Take a soda can, cut it up so you have two strips about 2 1/2
inches square, making sure the edges are smooth with no barbs.  While the
screwdriver is keeping the tab out of the hole, carefully slide a strip of
tin down inbetween the cone and the airbox to keep the tab out of the hole.
Remove the screwdriver, and repeat on the other side.  This is much better
than just using the screwdrivers because it stays in place much easier, and
creates less distortion of the cone, making it easier to remove.

   Now the cone should slide out with very little resistance.  It's amazing
how the soda can tin slides quite easily over that plastic.  Now again as
in the archives make sure you remove any plastic barbs that you may have
created by wedging the screwdrivers into place.  Replace the cover and away
you go!

I have to agree with Andy on this one.  I also removed the pre-screen on my
airbox.  I have a '98 GTI-VR6 and it DID have 2 screws
that when removed would allow the screen to come off.

In my 98, the pre filter [aka snow filter, aka fine wire mesh which filters
the air before it hits the filter element] is mounted on a plastic frame
which is mounted to the airbox using two screws. All I had to do was to pop
out the frame and voila, no more prefilter. No cutting was necessary.

what do you mean you had to cut it???? on my buddy's 98 it was held in with
screws just like on older models.

Piece of cake!  In fact, it took longer to get the cover on/off then to
remove.
I followed the archives.
1. Use large flat screw driver.  Insert and gentle twist.  Insert a feeler
gauge.
Repeat.
2. Place a 2x4 in a vice.  Allow to extend about 1'.  I put mine in on the
flat.  Now it was easy to rest the inside edge of the cone on the 2x4 and
lean on the outside of the air box.  It slips right out!  No damage to my
fingers or the car parts.
But you guys knew that.
